Does the system handle products sold in both boxes and loose pieces?
That is what unit and packaging conversion is for. A product can be stored as a box while being sold as pieces, with the conversion defined once, for example 1 box = 12 pieces.
Can I record stock that was damaged or miscounted?
Yes. Stock adjustments let you correct the quantity and keep the reason in the ledger, so the number on screen is explainable.
Does inventory support barcodes and SKUs?
Products can carry a SKU and barcode, both of which can be used to search and scan at the point of sale and while receiving stock.
